My heating and cooling systems are on different transformers. What do I do about that? |

You will simply add an isolation relay to control the heating. The coil side of the relay will be connected to the HVAC W and C Output terminals on the panel. The heating transformer R wire is connected to the Relay Common terminal. The relays normally-open terminal is connected to the W1 (Heat Terminal) on the furnace.
